If you wish to embed Groovy in your application, you may just prefer to point your buildto your favourite maven repository or the Groovy artifactory instance. Please see the download page for available modules for each Groovy version.

The Picard command-line tools are provided as a single executable jar file. You can download a zipped package containing the jar file from the Latest Release project page on Github. The file name will be of the format picard-tools-x.y.z.zip.InstallOpen the downloaded package and place the folder containing the jar file in a convenient directory on your hard drive (or server). Unlike C-compiled programs such as Samtools, Picard cannot simply be added to your PATH, so we recommend setting up an environment variable to act as a shortcut.

We made efforts to make the last release of GAMA (1.8.0) as easy as possible to install, by providing a version with an embedded Java JDK, limiting the installation to a 3-steps procedure: download, extract and launch.

Note that the previous versions (GAMA 1.8RC2 and 1.7) came with 32 bits version for Windows and Linux (but without any version with an included Java JDK). You first need to determine which version to use (it depends on your computer, which may, or not, support 64 bits instructions, but also on the version of Java already installed, as the number of bits of the two versions must match). It is not recommended to use it, as many issues have been fixed and many improvements have been introduced in the release. Nevertheless, it can be downloaded from the page.

On all environments, the recommended Java Virtual Machine under which GAMA has been tested is the one distributed by Oracle ( -downloads-2133151.html).Please make sure to install the JDK (Java Development Kit) and not the JRE (Java Runtime Environment).GAMA may work with the standard JRE, although it will be slower and may even crash (esp. under MacOS X).

Note for GAMA 1.6.1 users: if you plan to keep a copy of GAMA 1.6.1, you will need to have both Java 1.6 (distributed by Apple) and Java 1.8 (distributed by Oracle) installed at the same time. Because of this bug in SWT ( _bug.cgi?id=374199), GAMA 1.6.1 will not run correctly under Java 1.8 (all the displays will appear empty). To install the JDK 1.6 distributed by Apple, follow the instructions here: Alternatively, you might want to go to and, after a free registration step if you're not an Apple Developer, get the complete JDK from the list of downloads.

Please notice that, by default, Internet Explorer and Chrome browsers will download a 32 bits version of the JRE. Running GAMA 32 bits for Windows is ok, but you may want to download the latest JDK instead, in order to both improve the performances of the simulator and be able to run GAMA 64 bits.

In some cases, "Archive utility.app" in MacOS may damage the files when extracting them from the zip or tar.gz archive files. This problem manifests itself by a dialog opening and explaining that the application is damaged and cannot be launched (see Issue 2082 and also this thread. In that case, to expand the files, consider using a different utility, like the free Stuffit Expander or directly from the command line.

Mac OS X Sierra has introduced a series of issues linked to the so-called "quarantine" mode (where applications downloaded from Internet prevent to use and update their internal components, such as the models of the library or the self-updating of the application). See this page for background information. To be certain that Gama will work, and until we find an easier solution, the installation should follow these steps:

  • For the current version of QGene (4.4.0), you will need:Java JDKversion 1.5 or higher. Version 1.8 is recommended.Mac OS X users, download your JDK from here.Newer Mac OS X (year 2009 onwards) is shipped with JDK bundled in a separate CD. Consult your system administrators.

  • 512 MB of memory or more

NOTE: While QGene may run under Java JRE instead of JDK, several analyseswill run much slower than expected, in particular permutationanalysis. This is because JRE does not fully support multi-threading.So be sure to install the JDK, not just the JRE!

After downloading the appropriate Panoply archive linked above, uncompress the archivefile on your desktop. Within is a README text file with an explanation of the contentsof the download, instructions on how to launch the application, and some notes on possiblelaunch bugs and/or performance tuning.

If you find that after download and installation, Panoply won't start, a possiblereason might be that you don't have a Java Runtime Engine (JRE) or Java Delopment Kit(JDK) installed on your computer, or that it is not a Java 11 (or later) JRE/JDK.

On macOS:Some users who have a second display attached to their Mac have reported Panoply does notrespond after they select an input file via the filechooser dialog. If you experience this, please download and try the version above labeled (JFC), which uses the Java filechooser.

To run BEAST on Mac OS X, you will need to have Java installed. Older versions of Mac OS had Java installed by default but this is no longer the case. BEAST currently requires at least version 6 of Java and this can still be installed as an optional package from Apple. Alternatively, you can install the latest version of Java which is distributed free by Oracle. The former option is easier but the latest Java may give slightly better performance.
